I found it surprising that I only have 9 whiskeys. I have divided them into two groups: on one side, Maker's Mark, Crown Royal, Glenlivet, and Canadian Club; on the other, Jack Daniel's, Seagram's 7, Jim Beam Rye, Bushmill, and Woodford Reserve.

Most likely the left side is for you and the other is for guests....
Not a bad guess, but incorrect. I would never serve Woodford Reserve to my guests. Have you seen the price of that stuff? I'm also not allowed to have any of my friends over, so our only guests are my wife's friends, and none of them drink rye. They always want white wine. Reversing the groups is also not the correct answer. You should assume I bought all this for my own personal consumption. Cuz I did.
I'll give you a hint: The answer is actually contained within the photo. It's like that old Sesame Street game "one of these things is not like the others", except in this case, it's "four of these things are not like the others".
Shouldn't you swap the Maker's Mark and the Bushmills?
As you so astutely observe, if I were to swap the Maker's Mark and the Bushmills, I would have them group as domestic and foreign. However, I do not have them arranged that way, and correct answer is not, as you hypothesize, "because you arranged them wrong."
The only other option is they are arranged based on height of bottles.. Because they could all be mixed or used straight over ice or not.

I did not group them based on the height of the bottle, though I may have to line them up again to see if it didn't work out that way. In the photo, it certainly does look like I put the tallest on the right, then the next tallest on the left, then the next tallest on the right, etc.
I'll give another hint: this grouping came to me while I was sick and having a yahoo messenger conversation with my mother-in-law, and I was using my Droid with the virtual keyboard and predictive text, not a peecee. She suggested I treat my illness with whiskey.

OK, I'll make it much easier. The only bottles you really need to figure this out are Maker's Mark and Canadian Club on the left, and Jack Daniels and Jim Beam on the right.
And remember the earlier clue about text messaging with predicative text.

I am just guessing here, but it seems that after several attempts to make you feel importand everybody just gave up guessing and said "screw it" (item in quotes paraphrased to clean up content).
Well folks, after many sarcastic remarks by CherkyB, the Mrs. and I figured out the answer. Duh!
I know that I am late to the party...but I would say spelling...Whisky vs. Whiskey.
